History:
Their battle raged on, however. Only did it finally come to a stop when that meddling Ash Ketchum dashed straight into the crossfire of the powerful Legendaries' attacks. He was killed instantly, turned to stone. This act of valiance or foolery baffled Mewtwo and he could only watch in puzzlement as the tears of the other Pokemon channeled toward the young Ash and brought life back into him. It, indeed, was a touching moment, but Mewtwo felt neither sympathy or empathy for the events. He did, however, realize something. His clones were neither weaker nor more powerful than those from which they were copied. They were all equal in strength. Therefore, they weren't to be glorified in the way that he thought.
This only left Mewtwo with one choice. There was no doubt that what transpired on New Island would attract unwanted attention. Being brought to the public eye was the last thing he wanted at that time. With his clones in tow, Mewtwo set out for new land and new territories where he and his followers could live in peace. In order to not risk gaining publicity because of what he had done to them, Mewtwo wiped the memories of the trainers and their Pokemon. He sent them all back to wherever they were before they set out for his island.
For a few months, Mewtwo and his "kind" found sanctuary in a secluded mountain in the far reaches of the Johto Region. In this time of self imposed "exile", Mewtwo had much time to think. He constantly debated with himself about what kind of being he was. His instincts dictated destruction and striking fear into enemies, but that quote that had followed his entire life seemed to say otherwise.
"Life is wonderful."
What did it mean, though? Should he live life the way he saw fit? What did he see fit for him? He was told that his purpose was to a slave to Team Rocket. That certainly didn't sound wonderful. How much he wished to remember more of whoever told him such awe-inspiring, though puzzling words!
All of this meditation and self-discovery came to an abrupt stop when an all too familiar helicopter flew towards the island. It attacked a couple of Mewtwo's clones, and it would've only taken a single hand movement to send it reeling miles away. Mewtwo was confronted by a man he hoped to never see again: Giovanni of Team Rocket. He had come to reclaim Mewtwo as his own, much to the Pokemon's discontent. There was blackmail to be delivered, however. If Mewtwo didn't comply, his clones faced dire consequences. Against the wishes of those he tried to protect, Mewtwo let him become incapacitated in an orb of psychic energy that countered his own produced by two machines. His body was rendered helpless, his mind surging with pain as his will wouldn't let him give in completely. In a last ditch effort to free himself from the prison, Mewtwo released a wave of psychic energy that overpowered the machines and caused them to explode. The attack was suicidal. Mewtwo was left on the brink of death if it wasn't for one person.
It just so happened that Ash Ketchum and company had gotten caught up in Team Rocket's little rendezvous to the island and were stranded. It turned out that one of the Pokemon that Mewtwo had rescued was the Pikachu that belonged to Ash and it was reason enough for the boy to help Mewtwo out (and to Ash's memory, would be the first time he had met Mewtwo). Carrying the limp Pokemon up several flights of steps carved in stone, Ash flung Mewtwo into the life giving spring at the mountain's center.
It was at that precise moment when Giovanni's helicopter appeared on the scene, the man demanding Mewtwo's whereabouts. With new life coursing through him drastically, Mewtwo certainly made his presence known. He bursted out of the water and only once ordered Team Rocket to leave the mountain. Naturally, he was refused and Mewtwo unleashed another extremely powerful attack. All thought that the Pokemon would blow up the entire island, just as he had done to entire facilities before, but instead transported the entire lake deep below the mountain. Giovanni and Team Rocket were left in the empty basement and with the help of Bug Pokemon under Mewtwo's influence, they soon forgot what they were doing in the middle of nowhere.
His peace disturbed and his questions still not answered, Mewtwo concluded that he would have to leave once again with his clones. After some persuasion, Mewtwo also decided to let all those present keep their memories of him and what happened on the island. In clusters, he allowed his clones to go free and soon departed, himself.
For some time, Mewtwo travelled the vast areas of the regions with one quest in mind: to find his true purpose. He eventually found himself residing in the shadows of a large city, where he observed the humans and how they made the influences onto their lives. Did they know their purposes or were they just ambling through life without answers, like he was? These little observations of his were what kept Mewtwo in that city.
Eventually, though, word got out of a very unique Pokemon wandering the streets of the city where Mewtwo hid. It didn't take long for trainers to go in search of him and attempt to had him to their collections. All attempts were futile, but it was enough to cause Mewtwo's instinctive anger to rise once again for the human race. Hearing the negativity in news and around the city didn't help, either. It was when Mewtwo came to an epiphany. Humans were such frail, simple creatures. They were horrid things that seemed to only look for something to conquer. They raged wars against one another and too no responsibility for their actions. They enslaved Pokemon, practically brainwashing the creatures into thinking that it was what they wanted to do. They weren't fit to reign as the dominant species. The world would only spiral down a deeper black hole than it already had.
That was how Mewtwo's latest plot was spawned. Leaving this foreign city behind, Mewtwo set out for another island that he could build another fortress and inhabit. He found it in an uncharted island far into the ocean. Concocting the storms he was able to manipulate, he enshrouded the island with near impenetrable rains and winds. Only those on the island were to be spared from this unnaturally made phenomenon of nature.
Next, Mewtwo summoned the clones that he had already created. If he were to remove humans as the superpower of the world, he needed to build an army once again. Now knowing that his previously created clones were no more powerful than the Pokemon they were copied from, he forced all of them into vigorous training. With another lab facility built and still holding the knowledge of the cloning process, Mewtwo created even more clones of any Pokemon he could get his hands on. It wasn't enough, though. Humans also had Pokemon at their disposal and they were just as stubborn as he was. That was when it struck him. He was considered a Legendary Pokemon, as well as his predecessor, Mew. He knew there were more Legendaries out there and they were far more powerful than regular Pokemon and his clones combined. If he could recruit the Legendaries to his side, then his vengeance on the human race and all the wrongs they had committed shall become a reality.[/ul]

Tonight would be his last night to reside in this city. He had seen enough. Humans were far to short-sighted and simple to rule a planet as vast and delicate as this one. The species was large and wide spread, however. It would take more power than even he had to overthrow them. He would figure all out as soon as he found a place to set up base for his scheme.
'Only a matter of time,' Mewtwo pondered as one last look was regarded down to the city. One end of his mouth curled up in a wry smirk. 'Savour your lives while you still have them...' The voice of his mind seemed to linger on the wind, ominous and foreboding.[/ul]
Because I can. ;D
